Phantom EXE was created by the Officials to do spywork like Shadowman. During the daytime, life is nice and easy. However, at night, his life is a totally different story. There's an evil programmer who decides to do strange and cruel experiments on him. With high level codes, he breaks through securities and has his navi torment Phantom EXE all through the night.
His fun is soon put to a halt when a young grroup of programmers are invited on an overnight tour of the Official's lab. One boy, who's an advanced, lonely computer whiz, gets lost in the lab. The little boy is destined to stay in a wheelchair forever because of a birth defect.
He stumbles upon the room where the crazed navi tormenter is attacking Phantom.EXE. The little boy feels sorry for the navi. No matter what, the young ninja can't defeat the navi hurting him. Unable to stand watching the overkill, the little boy hacks into the computer and frees Phantom.EXE. However, the evil man's navi won't let Phantom get out of the sever and forces the boy and ninja to fight him. With the combined efforts of both of them, they defeat the evil navi and Phantom is set free.
The boy returns home and finds Phantom has replaced the boy's old navi. The Officials sent an emal along with the navi begging him to be part of the Shitennou group. They are a group of 4 kids who are secrety fighting for the Officials. Now, the little boy has a navi that can do the thing he has wanted to do the most for him...running.
